Since interleague play began in 1997, the Yankees have faced every NL team, including Washington as both the Nationals and its predecessor Montreal Expos.

-----
Edit: While the Yankees have played every NL team, they have not (yet) visited every NL city. Here's the interleague series, by site, which the Yankees have NOT yet played:

Yankees as visitors:
@Houston
@Pittsburgh
@San Francisco (this one first happens 22-June-2007, unless it rains)

Yankees as hosts:
Washington (Montreal both hosted and visited)
Cincinnati
Milwaukee (since 1998, when the Brewers jumped to the NL)
Los Angeles

The Yankees have played every NL team and probably the best game out of any of those was Kerry Wood vs. Roger Clemens @ Wrigley Field (Cubs). I believe that was 02 or 03, but that was just a game with some much electricity.
