A master ball will catch ANY pokemon (even legendaries) without fail, and without having to do anything to them. Simply choose to throw the master ball on the first round (or any round really) and *bingo*, you've got them. However, depending on the version I am not so sure I would use my master ball on Rayquaza..

Masterball will catch any pokemon, any level at any health without fail. That is why is called a master ball. I heard that is better used on latios/latias just because they run away.
