There are actually two reasons that combine in this answer.
First, loud noises are an instinctive fear in most higher animals, even humans. We tend to jump when we hear a loud bang, before our higher brain functions override the fear reaction and tell us the noise is harmless.
Second, dogs' hearing is so sharp that thunder, fireworks, etc., can actually be painful to them, much as we would feel pain if we stood next to a jet engine running at full throttle.

And noise is vibration. Ever stood in front of bass speakers?
Maybe to dogs it don't even sound as thunder if you see where i'm coming from.
Untill we find a way of communicating with dogs in a linguistic way we have no idea why they are scared.

It's not just noise to a dog. Back when dogs lived in the wild before houses could shelter them, lightening was the sign of an impending storm. Lightening caused fire, which is the terror of all animals, even today. It also meant rain, and dogs don't like to be out in the rain. If they lived in a jungle, the rain would destroy foliage and they were in danger of being hurt. If they lived on the plains there was little place for shelter. Picture yourself outside with a storm coming and no house to shelter you. You'd probably feel a bit of trepidation as well.

Their hearing is several more time acute than ours and they don't know it's just thunder.

I think it's just the noise, my dog is terrified of thunder, fireworks, car's back firing, basically anything with a loud bang .. bless her she shakes like mad.

There hearing is much more acute than ours so they hear the sonic boom much louder than we do. If they can't see where the noise is coming from it scares them, like fireworks. Weren't you ever afraid as a small child, because you didn't know where it came from?

My dog isn't scared of thunder or fireworks, but I suppose if you have a gun dog, you would expect that :)

A Dog hears things more intensely than we do & there is also a difference in air pressure when there is a storm but basically they are scared because they dont know what it is...unknown things are scarry.....A gun going off is just a noise as well!!!....Chrissy

not my dogs. maybe because some dogs have sensitive sensation regarding loud noise like thunder.
