It is all a matter of personal opinions. Some people judge a zoo by the size, the total number of animals within the collection or the animals that are in the collection. I even know a few who judge based off of what that zoo does to help in ways of conservation... for example does the zoo just help themself or do they do things/donate money to causes that has nothing to do with them.
Even then if you take a ton of zoos and say their tiger exhibits... each tiger exhibit is going to be different from zoo to zoo.
Many people will say San Diego is the best, but in all honesty... as someone who works at a zoo and visits many, I would not give them that award. It is a really great zoo, but far from the best. The Cincinnati Zoo has an outstanding collection, but in all honesty the zoo sucks (partly because of their location). Shedd Aquarium is very nice, but I would like to see them expand.
Overall it is a matter of personal opinion.

London is a good zoo but not the best. If you take London and its country estate Whipsnade as one zoo then it is up there with the best. San Diego is a big zoo and would be in the top five in the world. Most countries have at least one good zoo. My preference is for zoos that concentrate on the exhibition and study of native animals as well as offering sanctuary to endangered animals around the world. In my country, Australia, the top zoos are Taronga Park in Sydney, Melbourne zoo and the Western Plains zoo in Dubbo.

It's well regarded, but not among the highest.
San Diego's is often considered the best, the Bronx Zoo close behind.
Below is an interesting article, and the London Zoo warrants only a mention on Top Animal Collections at #7.

Highly doubtful...been there and was not too impressed. San Diego Zoo is considered one of the nicest. I actully prefered the Los Angeles Zoo to the London Zoo as well.
