Here are the ones that are the biggest to the plot, I think:
Peter Pettigrew's life debt to Harry - Prisoner of Azkaban
Dumbledore told Harry that there may come a time when he would not regret sparing Peter's life, and that time has not yet come.
Gleam in Dumbledore's Eye - Goblet of Fire
When Dumbledore discovered that Voldemort used Harry's blood to regenerate, there was a gleam of something that looked like triumph in Dumbledore's eye. The significance of Harry's blood being used for Voldemort's regeneration has yet to be explained.
Petunia's knowledge of Dementors - Order of the Phoenix
At the beginning of Order of the Phoenix, Petunia divulges the fact that she has knowledge about Dementors, even though she has little knowledge of anything else about the wizard world. She has also been in correspondence with Dumbledore, that Vernon knows nothing about.

I like to think that a lot of things we take as fact in the books really aren't. For example, we're told that wizards cannot apperate or disapperate in Hogwarts, but house elves do it quite easily and Dumbledore was able to with Fawkes. I don't think all the rules are as set in stone as we think.
One of my favorite ideas is that Dumbledore is pulling a Jack Sparrow with the Mirror of Erised. There is so much potential in a lot of these magical objects and I really see Dumbledore using the mirror to figure a problem out.
And chocolate frog cards. The only thing Dumbledore didn't want them to change was taking him of the frog cards! They've been important before, so it's possible.
Also, in the sixth book he tells Harry that there needed to be two people to get the horocrux in the cave. Who was the other person with RAB? So far, my bets with Kreature if it really is Mr. Black.
I haven't been keeping up though.

In the 5th book when they are in the Department of Mysteries when Harry tries to open one of the doors with Sirus' knife and the knife melts--I think this will be important. Dumbledore had talked about a room in the department of mysteries...i forget the exact wording but it basically implied that it was full of Love, and love is what would defeat Voldemort. I think the final showdown between Harry and Voldemort might take place in the mysterious room that Harry couldnt open.

Well I've heard a lot of theories that R.A.B. from the horcrux is Regulus Black, Sirius's brother, which was slipped in subtly. Jo said that she doesn't think anyone will guess the end, which I think means that there's a lot of information that we don't have. And even if there were clues to some of the stuff (which I'm know there are) we may look past most of them because we don't have a lot of the information

THE INVICIBLE CLOAK MYSTERY
I believe that James gave the cloak to Dumbledore (which we know he gave it to him because the note says so and not that he got it after james died) when he went into hiding for safe keeping,
He wanted it to be safe because it is a gift from Gordric Gryffindor founder of Hogwarts (James and Harry are discendents of Gordric.)
This explains why he wants it in safe keeping because he knew Voldemort was looking for possesions of the 4 Hogwarts founders.
I also believe that Gordric was an animagus, a squid, a giant squid, which lives in the lake on school grounds.
I think he is going to help Harry in the final battle against Voldemort!

The tiara in the room of requirement when Harry hides his Potions book. It could be Ravenclaws Tiara so it might be a horcrux.
Or maybe the tiara that Mrs. Weasley told Fleur she could borrow is Ravenclaws tiara. . .

When harry was running after snape in #6 harry told snape that he was a coward and that he killed is parents, and snape had a demented look and he was about to say something but he just said"im not a coward!!!"

the one i always wonder about is Dumbledore's fleeting look of triumph when he found out that Voldemort used Harry's blood for his resurrection at the end of book 4.
