I am spending a week travelling in Italy and then need to get over to the Greek Islands, either Mykonos or Santorini. I am pretty flexible on the port I need to leave Italy from. Does anyone know the best way to do this as there doesn't seem to be a direct ferry?

You can not go directly from Italy to Mykonos or Santorini. You can take the boat either from Ancona, Bari, Brindisi and Ancona and go to Igoumenitsa or Patra. From there you take the bus , you go to Athens and catch the ferry to those islands. However, you can go directly to the Ionian island of Corfu from Italy, but I guess you want to visit the Cyclades.
The connection is done by 3 major ship companies: ANEK, MINOAN and SUPERFAST.

You can take a ferry from Bari or Brindisi or Ancona to Patra. From there you have to take a bus to Athens and then take a ferry to the islands. However, you will save time if you fly to Athens from Rome and then take a ferry to Myconos+Santorini.

From Italy you can leave from Venice, Bari , and Brindisi (the last one his the nearest) and reach Patras or Igoumenitsa;
from there you have to reach Pyreus (athen), by road, to go to Mykonos.

P.S. why don't you fly to Santorini or Mykonos, from Napoli or from Milano (you need to check the dates)
