Had my roof checked after a hailstorm and recommendation I received is to replace the entire roof. Overall damage is not very significant and nothing that is causing any leak in the house. House is about 3 years old. Should I be cautious about immediately replacing the entire roof? What are downsides to replacing an entire roof?

Yes it does. Be careful you will need to get a sparky first .Like I seed be careful water will damage your internal structure. And rot your house inside out .Get on to this straight away. The longer you leave it, the more damage it does.Its an eazy job, go get some quotes and see who's the the most qualified. Shop around first.

Most building codes will allow you to put another layer of roof on top of this one (up to 3), which takes less labor and makes less of a mess than stripping the old roof. It also eliminates the risk of a rain storm arriving just as the roof is opened up. Putting a new roof should have no downsides.
By the way, 3 years old is a ridiculous age to replace a roof, see if you can find out if there is a warranty - often 10 years or more.
Ask your insurance company if you will get a rate reduction if you get extra tough shingles.

Since the house is only 3 years old be sure to do a complete tear off. Even though the code in your area most likely allows you to put the new roof over the old it is a bad idea in such a new house.

The added weight will almost certainly cause some settling. Then you will notice a few nails or joints cracking in your sheetrock.

If you want a roof that will last nearly forever have a concrete tile or metal roof installed.

You need to find out if there is felt under the slates. If not then you should really have the whole roof done. Costly in the first instance but will save you money in the long run. You can also have extra insulation put in while its being done. They will be able to reuse some of the slates and get new ones where needed. Make sure you go for decent slate with a good life span.

it might not have hurt it now, but i would say, save your money to replace it soon. if you're going to do it do it right. if the house is only 3 years old, it sounds like it wasn't done right in the first place
