We really need to know what type of fish you are breeding. Then we can advise you much better about how to select breeding stock.

First, if you are truly serious about raising high quality guppies with true breeding colors, the only real way to do that will be buying from a breeder directly. A hobbyist breeder such as a member of the International Fancy Guppy Association would be my first choice.

If you are breeding pet shop varieties, buy males and females from the same color strain, house them in separate tanks and wait until the females have had 2-3 batches of fry and are not getting pregnant any more. Then breed them to your males.

For the babies you have now, separate them by sex as soon as you can tell them apart. Allow them to grow to adult size, then select the females with the very best color and pattern ( look to the tails for this especially on females) and of course the best males. You need only keep 2-3 of each and sell the rest. Then breed them to each other to get your line started.

If I can help further feel free to email me.

Endler's Livebearers will also breed with guppies. But they are pretty hard to find in pet stores. I would recommend to stick with guppies until you can find an Endler's Liverbearer.
