i be charged for june 1st to the 14th? cause they took my deposit of $400.00 and took my pet deposit of $500.00 is that legal?

It depends on what your lease says and when your lease expired, but if you didn't move until June 2, then you could be charged for half the month - in many cases, you'd have to pay the whole month.

As far as keeping your deposits, again it depends on whether you moved early or not until your lease expired. Your lease should say whether they can keep it if you moved early and therefore broke the lease. If you were there for the full time of the lease, and there were no damages to the apartment, then they can't keep it.

Unfortunately, yes. You occupied the apartment past the amount of time it was paid for. Plus there may have been pet damage, though the landlord has to document the damage and repairs before keeping the pet deposit--unless, of course, it was a non-refundable deposit.
