I assume your asking about the pontoons themselves. If its small a lot of things will work, but the best thing for long term dependability is to have a specialty welding shop set up to work with aluminum to repair it. Aluminum is a trickier metal to weld than mild steel, so is really should be done by someone with experience.

epoxy crete is the material to stop underwater leaks.is durable material.
it comes in two tins.part A and part B.
U have to mix the required amount as per direction written on the tins.
Use plactic sheets to mix.not bear hands please.
It will become warm when being mixed.You have to apply at that time.once the mixture in the water,it will boil for few minutes and self welds
The area you intend to weld must be cleaned from old paints,preferably to bare metal .
I have used epoxy crete for cargo ships with underwater leaks.

Check hardware stores for waterproof epoxy repair kits.
I use this product several times on fixing an aluminum duck boat of mine--works great.
