It's simply a name based on the city's name. From the Phillies' media guide:
"Philadelphia was without a National League franchise until 1883. Following the 1882 NL season, Alfred J. Reach, a former player and Philadelphia sporting goods founder along with attorney Col. John I.Rogers, purchased the Worcester (MA) franchise and moved it to Philadelphia. During their final year in the NL, the Worcester club was known as the Brown Stockings.
"Starting a ball club from scratch, the new owners named the team “Phillies,” a takeoff on the team’s geographic roots, 'Philly.' The Phillies are the oldest, continuous, one-name, one-city franchise in all of professional sports."

The Phillies originated in Worchester, Mass. but moved to Philadelphia in 1883, I believe. They were called the Ruby Legs. Al Reach, the first official "professional" baseball player became their owner, and named the team the Phillies, because of their geographical tag. Coincidentally, they are the longest running one name one city franchise in all professional sports. (This date in Philadelphia Phillies History is a good book. Shrenk, and Wheeler, I believe.)

I think a philly is a person from phiidelphia as well...because ive had cousins from philideelphia and i ve heard people call them phillies. Kind of a lame nickname but o well

The whole team is full of fatties who love to eat philly cheese steak things...?
all I know, is that it's a pretty stupid team name. My Tigers are playing them today though... yeah. TIGERS is a pretty common sensical (...) team name.
