I've been to Boston Common, Public Gardens, Copley, Harvard Square, North End, South End, Allston, Fenway, Faneuil Hall, Cambridge, Brookline, most of the Freedom Trail. Museums I've seen are MFA, MoS, NEA, Stewart Gardner, ICA, HNMH. Possibly some other places I've seen that I forgot to mention. Is there anything interesting in Boston I may have never been to?

Charles St is fun if you've not walked it.

I'm guessing you've also shopped Filenes and done Newbury St a number of times.

Midevil Manor can be fun

You mentioned already being to Harvard Sq. However, there's a few fun things there to do if you've not done them. There's a foreign bookstore that's pretty neat a block or so off of the square. Rocky Horror @ midnight. There's also a pretty nead cd store, Second Coming just south from there on Mass Ave.

Speaking of Mass Ave, if you've not walked the infinite corridor at MIT, that can be fun, just to explore the grounds that have been part of many movies such as Beautiful Mind.

Also nearby, you've got the JFK Library and the Children's Museum, which are fun.

You've been to Faneuil Hall, but have you been to Haymarket for the market on weekend mornings? I like the whole atmosphere, not to mention the bargains!

If you want to wander outside of Boston (like if you have a car),

There's also

Salem (north of Boston),
Bunker Hill memorial in Charlestown (and you can climb it)
Old Ironsides (USS Constitution) in Charlestown,
Lexington and Concord (where it all started) out Route 2 (about 30-40 min away).

Watching the Boston Marathon (live) is also fun, but that was on Patriot's Day in April.

There's also some hiking areas near Braintree which are pretty neat.

As for food, if you've not been to NoNames, that's a must!

Hope that helps!

Aquarium, get on a boat trip to George's Island, Arnold Arboretum, Tickets to a show inside the Orpheum, something you might like to see in the Theater district at least once too. (I went to see an entire show performed by mimes there once with family and friends -like BlueMangroup only earlier and they weren't blue.)
Free concerts at that HalfShell thing by the river.
Top of the John Hancock, Shopping center at the base of the prudential bulding.
See something you like at the Fleet/Banknorth. I liked the Barnum and Baily circus back when it was just "Boston Garden".
Duck Tour - they drive into the river.
Visit and go aboard the U. S. Constitution.
You were at Copley and the Gardens but have you walked down Newbury Street at least once?
You used to be able to just walk in and stroll through the State House on Beacon Hill before 911.
There's also the franklin zoo.

When you live in Boston for many years (or anywhere for that matter) I also reccomend, when you're on a subway train just stay on it if you feel like it one day, just to watch where it eventually goes (except the green line though, because it can get you lost.)

Not only George's Island as previously suggested, but all the Boston Harbor Islands. There's a beach on Lovell's and Grape is pretty good for camping and rabbit viewing.

It's a totally different world out there.

Go to the Cape. Go clubbing or bar hopping. Go to the Berkshires. Go walk around Harvard. Do the rest of the Freedom Trail. Go get some great ice cream at Herrels, Tooscanis or JP Licks. Its summer go to a festival. Go to a play in the theatre district. Go see a soccer game in Foxborough. Go see the cheesy sights in Plymouth (mayflower, playmouth rock ect.). Go on a whale watching tour. Go see the cheesy stuff in Salem. Go eat at the restaraunt in Essex where fried clams were invented. Go to JFK library. Go to Chinatown. Go to Zoo. Go to the State House. Go to the Vineyard. Boy do I wish I live in Boston. Such a cool city with so much to do and you have barely scratched the surface.

Fantastic answers, so here's my very favourite thing:

Walk up and down Pinkney Street. It's on Beacon Hill, a couple blocks behind Beacon St. Some of the oldest and best kept brownstones are on that street, and it's beautiful year round.

Duck Tours are good, also just outside Boston in Charlestown is the U.S.S. Constitution, the oldest commisioned war ship in the U.S. Navy. If it came down to it, the President could say we need it in service and it would ship out.
