Hamlet - A king dies... his brother, who allegedly killed him, marries the widowed queen... the ghost of the king tells his son, Hamlet, to avenge his death... The play is about what happens next...
Macbeth - The wife of Lord Macbeth goads him into trying to be the king, by killing rivals and such. The play concerns how all this works out....
Romeo & Juliet - Two families are in a feud with each other... Romeo falls in love with Juliet... but they are from warring families... the play is about how all this ends up...
Othello - Othello marries Desdemona, a white woman. Due to self-doubt & suspicions and wrong advice from the traitorous aide Iago, he believes his wife is betraying him. The play continues this plot...

it depends if you're asking about the 3 most popular over time or the 3 most popular now or the 3 most popular in his time... personally I think the ones that seem to be the most popular (at least for adaptations these days) are Romeo and Juliet, Hamlet, and Othello but I could be wrong - my personal favorites are Hamlet, Othello, and Twelfth Night
