That's either one of the apostles (I think some da Vinci Code documentaries said it was one named John who was often portrayed as feminine, though my memory might be off, I'm an agnostic and don't know the Bible well) or da Vinci got his hands on the Gnostic Bible against all church interference

How else? He was in the cult that protected the descendants of Mary and Jesus. Ok, a bit snide, but I am tired of this whole new cultus built on no evidence.
Notice that the last supper was a meeting of the disciples. No women were chosen as disciples by Jesus.

He didn't know for sure. That was just one of the theories going around. And they're all theories. Yes, Jesus and Mary Magdelene were probably closer than the Bible lets on, but that doesn't mean they were married with children. People throughout history have always tried to be whistleblowers and skeptics. Everyone has theories.

The sketches for this painting have no feminine characteristics. John was the youngest apostle and it was common to portray young people with feminine faces.
