I know you said both front windows, but there is only the windshield, and the two side windows which are permenantly sealed with rubber and adhesive. If these are the windows to which you refer, then they weren't sealed properly by the installer. Each real BMW glass window has a BMW logo on it. If it wasn't replaced by an authorized BMW dealer/installer, then you won't see that logo.

Now, if you are refering to the side windows (which go up and down), then you need to know that the doors must be closed first, with the top up, and the windows down about 1/4 inch, then raise the windows up.

If it's raining, and you get into your car... open the door and get in, then lower the window about 1/4 inch and raise it again. (This is in your Z3 manual).

Also, never take your car through a car wash. Your top is canvas (not rubber like the later model BMW's) and it will loose its sealant.

There is a rubber silicant which you can buy from a BMW dealer, and treat your rubber parts to loosen them and keep them from cracking.

To be honest, when I bought my Z3 new, I did the same thing. I called the dealer and complained. The Service Manager was very polite, and told me the same thing I shared with you. It worked, and there is no leak. That was 8 years ago.

What year is your Z3? I am assuming water is leaking in thru the door windows where they meet the roofline.
Assuming the rubber seals do not have obvious physical damage, the rubber needs a conditioner rubbed on them. Gummiphlege is the BMW conditoner I use, but it has been discontinued. There are alternatives available. See the link below.
One thing I did was to leave the windows down a bit to allow the rubber seals to expand to its original shape after applying Gummiphlege. This link contains info on a replacement for the original gummiphlege

I would take it back the the garage. We have a Z3 and it's always been fine with things like that. I'm guessing they can sort out a new seal or something.
