The risk of infection is very low, but you can still be cautious.
I don't think you should be too concerned, especially if you are washing your hands well. You can be extra careful by wearing gloves. Or if you just can't stop worrying ask a friend or family member to do the cage changes while you are pregnant.
You will not be breathing in bacteria or viruses. The main thing to worry about is the fecal matter which you are already taking procautions against.

Cats are the main thing you have to worry about because they carry toxoplasmosis which is a virus that causes birth defects. I would not be dealing with feces during pregnancy if I were you. You are most sensitive to teteragens during the first trimester. Talk to your doctor about it. She may give you a supply of surgical masks to wear when cleaning the cage. After your child is born, you won't have as much time to spend on your pets, so if you aren't too attached maybe you should look at getting them a different home.

The only animal that I know of that cleaning up after them that would hurt the baby is a cat. I never heard anything about a guinea pigs.
To make things more safer for you and the baby would be wear gloves when doing that because you never know how good you was your hands their might be particals stuck under your nails. But be on the safe side.

This is actually a very good question...I know they say stay away from the kitty litter box. I have 2 rabbits and I usually cover my nose an dmouth with my t-shirt or a bandana so I do not breathe that stinky urine aroma or anything else they do in there! JUST TO BE SAFE.

Talk to your doctor about it. I know that sometimes small rodents carry salmonella and that can be dangerous in a pregnancy. To be safe, if you have anyone who can help you clean the cage out, I would ask for their help.

Wear long plastic gloves when you clean their cage, Best thing is to find someone else to do it, maybe pay a neighbor kid or a friend. You need to talk to you OB and see what they say.

i think you should be ok, just keep washing your hands really good like you have been doing. i think the main concern when you are pregnant is cleaning out cat's litter boxes

they have masks you can buy if you are that concerned. also you could wash your guinea pigs in the sink that will help with the smell.
