There are extra tunnels in the city circle railway tunnels. One of these was partially used when the Eastern Suburbs line went in. There is also a very old tunnel under Sydney Harbour but it is impassable these days.

Also, the former Wynyard tram tunnels are now an underground car park.

very good question, I was wondering the same myself. I want to do a tour of the underground tunnels. spooky!!

I know that there is one that goes for miles underneath Parramatta Park. I think there are quite a few that were used and built by the convicts.
