The Tampa Bay Devil Rays have the lowest attendance in the league both by actual attendance and percentage of seats sold.
The Montreal Expos consistently had the lowest attendance before moving to Washington DC, but in the three years since their move the Devil Rays have yet to sell 1.5 million tickets in a year (an average of only 14k per game) and have only sold around one third of their seats.
In 2006 the Marlins had the lowest overall attendance, but still had a higher percentage of sales than TB.
It might be said the Marlins are the lowest based on their 2006 numbers, but over the last three years (2005 - current) it is easily the Devil Rays.
Even with such staggeringly horrible numbers, they are still skewed based on the strong draw of Yankee fans when NY visits

The Florida Marlins are in dead last by a huge margin. I remember seeing the highlights from last year when Anibal Sanchez threw the no-hitter and I would suffice to say that only 3-4,000 people were still there, if that.
I don't understand how attendance could be so poor in such a big Cuban/Puerto Rican etc community. I know the stadium a little far from Miami but it's still odd.

The Rays for countless motives. The worst section is they get the countless maximum suitable television scores in all of important league baseball, yet because of an extremely undesirable settlement with sunlight activities they are not getting almost the quantity of money from it lesser watched communities get.

probably Florida...possibly Tampa Bay.
I'm thinking Florida - the only reason being that the listed capacity isn't anywhere near sellout status, and the listed capacity in Florida is pretty large - although they don't anywhere near fill 1/4 of the available seats.

I'm pretty sure it's the Marlins.
In the AL the D-Rays take the cake. I went to a game recently and there might have been 8,000 people. They will practically give tix away.
