How much would it cost to completely remove and replace a broken axel on a honda civc 2006?

If you do it on your own it will be probably about 150 or so as long as you got the tools to do it

You will need replacement axel nut. Honda dealer sells for $6. Take the wheel out, take the caliper, rotor out and you should be able to see the ball bearing and axel nut. Pry the dented axel area and shoot it with 32mm axel socket (special tool sells for $10) attached to a air impact wrench. All other joints can be removed using threaded a ball bearing separation tool. Total labor hour should be 1.5 hours. Mechanics here charges $70/hour. So you should be able to get this service done around $150 - $200.

If you have ther most of the professional tools like myself, you just need to pick up 32mm impact socket, threaded ball joint separator, the new axel nut, and several cotter pins.
