Refine/change the theory by thinking of a new hypothesis that is consistent with the new discoveries, and then design experiments to test it.

There are three main levels of evolutionary theory to be
considered: 1. Has evolution occurred, is it a real and ongoing
process? 2. What are the mechanisms by which it occurs?
3. What are the pathways of change it has followed to reach
any particular living species? The degree of confidence we
can have for these levels differs from one to another.

For number one the answer is yes, evolution has occurred and
still does occur. All the evidence available supports this
answer and there is virtually no chance at all that any new
discovery will require a change. With regard to number two
there are still arguments about the relative importance of
different possible mechanims, and new discoveries may
very well change judgements as to the rank of some of them.
With respect to three, all our ideas about which specific species is ancestral to another are very tentative and are
often subject to change when new discoveries are made.

As long as those discoveries are based on scientifically proven facts, and not on faith and beliefs, then we should modify the evolutionary theory to suit the available facts. I doubt you will find the theory wrong, as such, but minor variations have been made in the past, generally to the rate and measurement of genetic mutations and how they occur.

Test the theory, duplicate the conditions and experimental data, submit the new idea to scrutiny by the entire scientific community, and if it stands up to these tests it becomes accepted.
