Seriously, trying to make us choose a favorite? :-) Different Floyds fit different moods. I'll give you a few of my favorites, for it's impossible to only choose one...

The Gnome
Wot's...uh The Deal
On The Turning Away
Two Suns In The Sunset...I don't know why people dislike this album (The Final Cut).
Fearless
Mother
Have a Cigar

Then, there are the more well known greats such as Comfortably Numb, Wish You Were Here, Brain Damage and (as you said) Another Brick In The Wall Part 2.

Edit: I can't believe I forgot two songs, for I couldn't live without them...When The Tigers Broke Free and Not Now John.

Wow, this is a difficult question. There's no way I can only mention one song.
I'm surprised how few people picked "Time/Breathe Reprise". Of the Mega-Floyd songs, that is probably my favorite... followed closely by "Shine on you Crazy Diamond", "Mother" and "Wish You Were Here". But that being said, I had an out of body experience during "The great gig in the sky" played live. Wow!

As for the more obscure, I love "Dogs", Wots, uh, the Deal", "Stay", "Remember a Day", "Nobody Home" and "Scarecrow".

Okay, See Emily Play, Astronomy Domain, A Saucerful Of Secrets(whole album), Cirrus Minor, Paintbox, Julia Dream, Careful With that Axe Eugene, Meddle(whole album), Dark Side(yeah, I know everyone picks it), Wish You Were Here(whole album), Dogs, The Wall(about half is REALLY good), The Final Cut(whole album), A Momentary Lapse Of Reason(most of it is real good), and the Division Bell(whole album). I didn't list everything but close enough.
