Depression can make you do all of those things. If she missed a period then you should be worried. If that's the case then she needs to go to the doctors for a blood test. But otherwise, try to comfort her threw these hard times. =)

She could be having migranes. These are severe headaches that can be accompanied by nausea and fatigue (tiredness). One of the major triggers is stress. Also, stress tends to bring on stress eating in some people.
The second underlying concern of yours, pregnancy, can be easily avoided by using protection. For Pete's sake, don't have sex without using protection and you won't have to do pregnancy tests every month. It sounds like you're driving her crazy hounding her for a pregnancy test every time she has a headache. Be responsible and you could stop stressing her out over this.
If you want to help your girlfriend, use protection and then leave her alone when she has a headache. Use that time to do something small for her that she would otherwise have to do, like laundry or grocery shopping. Taking away a few things from her "to do" list may be all it takes to keep her stress in check.
If she keeps having headaches, she needs to see a doctor.

First if you don't want to her to get pregnant then stop having sex w/ her when she misses enough periods then she'll get a test if she doesn't want to get a test it might mean that she has already had a period a just doesn't want to tell you, stop worrying about it a man worrying about a pregnancy test is like a women worrying about how to propose just let her find out if she is on her own w/o all your worrying and questioning (have you had your period this month?) and you worry about how your gonna afford a honeymoon

If you truely want a good future... use condoms with sex... make sure you have the condom on right... and don't ever have unprotected sex. with three other "scares" maybe you should think about using protection... She could be pregnant... but if she's truely stressed with school... maybe that's what's making her feel this way. You can't make her do a test. Maybe she's already done one and knows she's pregnant???? Man... good luck
