666 is called the Number of the Beast. It comes from the Christian Bible, specifically Revelations 13:18, which says "Here is wisdom. Let him who has understanding calculate the number of the beast, for it is the number of a man: His number is 666" (New King James Version). The whole chapter (Revelations 13) goes in to greater detail about the beast.

The book of Revelations, depending on which scholar you talk to, is considered either a prophecy of the end of the world (which hasn't been fulfilled yet), or a thinly veiled allegory of the persecution the early Christians experienced soon after Christianity was founded. Either way, the Beast is generally interpreted to represent a man called the AntiChrist, defined to be a very strong world leader and the most evil person who ever existed or will exist. Many people have been accused of being the AntiChrist, among them Emperor Nero, various Popes, Hitler, and various current world leaders.

The number itself, 666, comes from number symbology that is used throughout the Bible. In this case, 6 is used to represent Man, an imperfect number (just as humans are imperfect), where 7 is a perfect number. Also, 3 is used to represent God. So, 6 repeated three times (666) would represent a Man setting himself up to be God - the AntiChrist.

In popular culture, 666 has come to represent any sort of allegience to Satan, just as the AntiChrist is considered to be Satan's representative on Earth. As a result, many people consider the number to be not just unlucky, but actually evil. Others use it to flaunt their rebellion and distain for society and take pride in the reactions they get.
