The Coins are under the purview of the US Mint... they are primarily designed by Mint employees. The back-sides of the 50 State Quarters were designed by the State's themselves.

Bills are designed by the artists of the Bureau of Engraving and Printing... a branch of the Department of the Treasury.

The watermarks are printed onto the rag-paper before the multi-color ink is applied and the main printing... having just watched a History Channel program: the watermark procedure is classified

Bills are designed and printed by the U.S. Treasury; visit their website, but I don't know if they reveal all their counterfeiting prevention techniques like watermarks.

Coins are the domain of the U.S. Mint. Again, visit their website.

I've also seen some really interesting specials on the Discovery Channel about how our money is created; you might check their website to see when one will next be aired.
