I replaced a cross flow fluepipe between the 2 rear carby's. It all went well and started easy, however once it has warmed up after riding for a while, it idles at about 3000rpm. If I turn it off and leave it for about 10-15 mins it returns to normal, them idles high again after riding for a short time.

Probably an air leak at one of the intake manifolds.
Inspect the manifolds for cracks
R&Ring the carbs can distort the manifolds.
Try tightening the carb clamps.
Check the sealing washers for the vaccuum gauge adaptors (on the cylinder head intake mannifolds).
Someone on Answers recommended to aim a propane torch at the manifolds while the bike is reving (on, but not lit, of course).
When the propane hits the air leak the RPMs will change.

check that all the vacume hoses are still attached and not leaking,and that the fuel hose is not interfering with the throttle linkages. it sounds like a vacume leak.

check your carbeurator jetting...once the bike is warmed up adjust the carb till it runs about 1000-1200 rpm.
