The most popular anime is what's currently airing on television- Naruto, Bleach are probaly the top two currently now. Im sure other runner-ups include- Prince of Tennis and yes while Full Metal Alchemist currently is finished with it still remains very popular. ---Also a little off-topic---word has it that FMA is not finished and that a new series will be released of FMA- Just like Gundam Seed and Gundam Seed Destiny to use as a comparison.

Anime in the US Naruto or FMA.
Manga: Naruto and Fruits Basket.
The Furuba manga does great, but the anime is only 26 episodes and is incomplete(The manga was still ongoing while the anime was completed.) I wish they would make a second series.
In Japan it's probably The Melancholy of Haruhi Suzumiya(or it's just been in the news a lot lately)

The problem is that all of the really good anime don't even come on anymore with the exception of a handful of shows. They need to bring back the older shows from the 90's and early 2000's.

Naruto. Well at least here in the U.S. Naruto was voted the #1 cartoon or anime show in 2006.

Naruto. ALL across the country. RIte here in NJ, there was a convention about the new Naruto movie. IT WAS PACKED!!!! No oxygen once you get in the crowd of kids. So lol, yeah Naurto.
