No, seriously, using a rim shot when a backing band is available helps let people know that a punchline has just been delivered. The human mind works in curious ways and just letting people know they should be laughing at a certain point makes them laugh, which triggers laughter in others (same principle as in canned laughter).
When a backing band isn't available the comedian has to provide his own rim shot and this may be in the form of a stomp or a tap on the mic stand. A stomp is generally preferred because it is more emphatic.

Its the same reason a comedian alters his tone at the end of a joke. To give you the cues to laugh.
Watch friends or fresh prince and you'll see what i mean.
