most virus are spread through IE. IE is not a safe browser. you should use a more secure browser to protect your PC from virus.
i recommand you to use firefox with Google toolbar. firefox can block any any popup and disable any virus and adware, spyware on webpage, so, firefox is much safer than IE browser. as you know, most of virus spread throught internet and webpage.
besides, firefox is much smaller than IE, so it run faster than IE.
download firefox for free, Just have a try:

In addition to the above I would recommend downloading SpywareBlaster. It blocks most spyware before it can install on your computer which can cause pop-ups. The free version requires that you check for and enable updates manually once a week or so. The link is below:
SpywareBlaster (inoculates, not a spyware removal tool)
http://www.javacoolsoftware.com/spywareblaster.html
Also, if these ad pop-ups are coming from Messenger Service, you can stop them by taking the following steps:
- Click Start and then click Control Panel.
- Click Performance and Maintenance. (If you do not see the Performance and Maintenance icon, you may be using Classic View. You can skip to step 3 below, but you must double-click Administrative Tools.)
- Click Administrative Tools
- Double-click Services as shown in Figure 1 above..
- Double-click Messenger.
- In the Startup type list, choose Disabled
- Click Stop, and then click OK
Reboot to ensure the settings stick. To see screenshots, you can go to the Microsoft page below:

Popups come from adware that went onto your computer. Clearing the itnernet history will only erase WHERE you've been. You have to delete the "cookies" or temporary internet files. Then buy, install and USE an internet security program. Firefox is good (I use IE) but it does not protect you from everything. I faithfully use an internet security program and my popups aren't virtually nonexistant. In the meantime, you can reduce the number of popups you get by turning on your browser's built in pop up blocker and increasing your browser's security settings. But the price you pay, is that you will be limited to where you go on the web.

You can use a HOSTS file to block ads, banners, 3rd party Cookies, 3rd party page counters, web bugs, and even most hijackers. This is accomplished by blocking the connection(s) that supplies these little gems.

Try using the Google toolbar, it can block the popup advertisements (most of them anyway).
