There are some really great ones to choose from. But I am going to go with a couple that scholars may argue with. Harry Potter as a body of work (not just one book or another) is my top one. But then I would go with Where the Red Fern Grows.
However, on a different level, there are a number of Shakespeare stories like Taming of the Shrew, Romeo and Juliet, and Hamlet, amoung others, that I would say are the best stories too because they can be utilized to tell similar stories in so many ways.

There are a lot of great stories, but top of my list is an actual short story called "Turtle Gal" by Beth Brant. It is about "otherness" and how those who are considered to be "others" can come together to create a family. An amazing story. It's in a collection called "All my Relations" by Thomas King. My other favourite stories are novels...A Tree Grows in Brooklyn and Gone with the Wind.

Good Omens by Terry Pratchett and Neil Gaiman. As Clive Barker said, the Apocalypse has never been funnier.

If it's a book, then the Dune series by Frank Herbert... But stories in general, it has to be the whole of Babylon 5...
(and yes... I already know I'm a geek!)

Blaze Wyndham by Bertrice Small is my favorite book of all time. I have read it 25+ times, and gone through 3 copies.
Second to that, Harry Potter. I've gone through 2 sets of books, and have read them through 10 times.
