You didn't say what you meant by inexpensive, or if you'd have a rental car, which makes this hard to answer, but in general, there are three approaches. There isn't going to be anything that's very near both as they are maybe 8-10 miles apart. If you want to stay in the beach area, which would be nearer to Seaworld, two nice places are the Hilton in Mission Bay or Paradise Point Resort, but they're on the pricy end of things. There is a hostel in the ocean beach/Point Loma area that would be inexpensive. Nearer to the zoo, I'd look to one of the downtown hotels, which would allow you to access the fun of the Gaslamp area and the harbor area, but again most are pricy. There is a Y downtown which offers very inexpensive housing but very strange clientelle. The many hotels in the Mission Valley area would be between the zoo and Seaworld, so good proximity to the zoo and Seaworld, and possibly less expensive, but in an ultra boring location. The Days Inn is at the east end of Mission Valley, so farther from the zoo/Seaworld, but relatively inexpensive and close to the trolley for public transportation if you don't have a car. Also next to an excellent restaurant ,Nicolosi's. So, figure out what your priority is (beach accessibility, nightlife fun of downtown, or price) and that will send you in the direction you want.

A very convenient and moderately priced Motel I'd highly recommend is the Super 8 Bayview Motel located at 1835 Columbia Street. They offer a complimentary airport shuttle as well as they will take you to both the SD Zoo and Sea World (in their Van) with arrangements the day before. The location is in the Little Italy section which has several excellent Italian restaurants, is just 3 blocks from the Trolley (Light Rail) and 5 blocks to Harbor Drive and the Ocean front area downtown. Has a small pool and jacuzzi and no charge for parking. Stayed here 4 times with no complaints and at under $85 a night.

An inexpensive clean hotel that I would suggest is Kings Inn in Hotel Circle. This is between the zoo and Sea World and not far from Old Town as well.
You can get a room here for around $60 a night. Ask for a room in the back.

Hi, There are a number of hotels within 10 minutes of SeaWorld that you could find for less than $100, especially if you start your trip on a Sunday. Places like the Pacific Inn, the Comfort Inn at the Harbor, and the Loma Lodge.
I’m planning a budget trip that includes SeaWorld, the San Diego Zoo and Disneyland, so I built one at the place where I work. It includes a couple of more budget hotels, including the Super 8 Motel. For a good value on a decent room in a great location check the Vagabond Inn at hotel circle. The rooms run about $60 a night and there is good MTS public transportation just in front on the hotel. Good Luck!
