You may also try to understand it as referring to his wife Mary. The sweet spirit (Emilia) is figuratively seen as "sister" to Mary or and he refers to Emilia, as his "best Mary" that is If you try to understand it within Shelley's philosophy of life.
It is true that Shelley composed "Epipsychidion" for Emilia Vivani, the young daughter of the governor of Pisa, with whom he had fallen madly in love, and corresponded with her until her arranged marriage.
- While she remained his "best Mary", it is clear in the poem that Emilia's sun has eclipsed the moon of Mary (however temporarily), and Percy's figurative ship is waiting in the harbor to carry Emilia away to "an isle 'twixt Heaven, Earth, and Sea" ("Epipsychidion" 457). Hence, the "orphan one" refers to Mary, his wife, author of Frankenstein.
It is also true that according to Shelley, jealousy could only exist if love was self-centered and possessive. He believed in a type of qualitative hedonism. He even encouraged Mary to have relationships with other men.

Difficult question. The "Spirit" is clearly Emilia Viviani. In the poem, Shelley calls her "sister" several times, and also imagines she is the sister of the woman to whom he gave his name (can't remember the exact passage, but you can easily find it), that is, Mary Shelley. Actually, Mary Shelley's mother died when she was just a baby, so she could be the "orphan one" and a sister to Emilia in the free love Shelley advocates in the poem. But I don't understand what the "empire" is (the empire of love?).
