It means just that, your personality is cute. The way you act is cute. Couple be the way you move or react to things. Or just the things you say. It's not really relevant to your physical looks.
Just like how someone could have a harsh personality where they are always cold and uncaring.

They're probably just being belittling to make them feel better than you. Or on the positive side, they just like you and they think you're a funny person-in a good way- so they just say, "You have a cute personality."
