THere are several possibities...
a) something frightened her and she killed them sensing a danger, they do that
b) she knew they were not okay and she killed them
c) you came around too much, touched them and thus you added a smell and she thought there was a threat and killed them...
I had a mom who wouldn't feed her babies...so I put them in the bathtub, and brought the mom in five or six times a day and held her down while they fed...
when I cleaned the hutch I was warned not to handle them at all...to use a spagettie spoon, the kind that has the little fingers raised to hole the strings...this worked great cause i could lift the babies out, after I removed the mom, cleaned everthing using the spoon, so the scent wasn't changed, took out all the dirty shavings in the back, put the old shavings from the front to the back, added new shavings with its own scent, replaced the babies in the old shavings and returned the mom, she never knew anything had changed...and all was well...(that was with the moms who did everything right), hey the next time I bred my poor mom she did fine....so just do it all again, but be sure not to be around too much and keep any foreign scents away...

Baby rabbits are very heat sensitive. They need to be kept warm but not hot. Hydration is very important to a nursing rabbit too. Did the mom have plenty of water? Also, mother rabbits need to be kept very very calm. They can sometimes hurt their babies if they get upset or excited. There are a lot of very good books about raising rabbits at your local library. Please go see what you can find! Good luck!
