DR DOOM IS NOT A VILLIAN!

Reed Richards is the bad guy.

He was too stupid to understand doom's calculations because he couldn't read magic- something doom had mixed into his calculations as he understood it.

There was no mistake- doom was just not prepared for the power of the devil holding his mother's soul.

Reed has repeatedly prevented doom from bringing about world peace.

In emporer doom (the villian there was the avengers- even they admit it at the end, that they did the wrong thing), he brings about world peace, ends hunger, ends poverty, ends crime.

In the futuristic 2099, he takes over america and gets rid of the corrupt and unjust society that has arisen and tries to bring justice to the world and protect his people.

Reed has regularly prohibited mankind from finding world peace and most recently has been involved with locking away and imprisoning superheroes (without giving them their "due process" rights) in connection with the superhuman registration act.

He is more like the "evil mastermind" lex luthor that hides as a champion of industry but hatches evil plots more than anything. Of course the comic is about him (fantastic four) so its going to paint him as the protagonist. Despite all the rotten things he does.

Classic oldie: the Composite Superman. He looked ridiculous (half Superman, half Batman, with a green face), but he was deadly.

He was Joe Meach, a loser who envied Superman and Batman. Superman saved his life and gave him a job at the Superman museum. He resented Superman because all he was fit to do was be a custodian! After he saved his life!

One day he was cleaning up and went to close a window when lightning struck a display of statues of the Legion of Super Heroes. They didn't realize that the process used to make miniature duplicates of them also duplicated their powers. When the lightning struck, they were transferred to Joe Meach! (Kind of like the way Flash got his power.)

He had ALL the powers of the entire Legion of Super Heroes. He could throw lightning, read minds, had a computer brain, could become invisible, change his appearance, transmute elements, radiate heat, grow to huge size, shrink to microscopic size, stretch, dematerialize, eat anything, bounce, split into three people, see through lead, make things light, make things heavy, and he was as strong as Superboy, Supergirl and Mon-El put together!

He absolutely humiliated Superman and Batman, and would have killed them if his charge of super powers hadn't worn off. He lost his memory, and they never knew what happened to him.

Years later, an alien who blamed Superman and Batman for capturing his father, so that he died in prison, vowed revenge on them. He recreated the Composite Superman! By now Joe no longer hated Superman and Batman; he realized what fine men they were and accepted his lot in life. But when the powers came back, so did his old insanity. Once more, he wanted to destroy them.

Again, they were helpless against him. He was the toughest villain they ever faced. The egotistic alien wanted to deliver the death blow himself, so when the charge of power ran out this time, the alien was going to kill them with a super ray device. But Joe's mind had returned to normal, and he sacrificed his life to save Batman and Superman. They clobbered the alien.

He lived a villain, but he died a hero.

Lex Luther at DC

While both have regular foes (The Fantastic Four and Superman) both are also big enough threats that they can take on any of the heroes. They both also have interesting back stories
