The Spanish Inquistion began in the 1490s under the rule of Ferdinand II. Basically all non-Catholics were ordered out of the country and if found were tried and executed. It began with Jews then spread to Protestants and Muslims. Ferdinand got the blessing of the pope by threatening to withdraw financial and military support.

The multiple outbreaks of Plague across Europe. It was a terrible scourge that killed millions. There are some fascinating books about this by Carlo Cipolla (on Amazon.com) and they struck all the way from the 14th to the 18th Century.

The Black Death was awful. If you want an isolated event, check out the brief time Savanarola was controlling Florence, burning priceless works of art in his "bonfires of vanity" and making people miserable. It's a short, awful, strange blip on an otherwise really cool time in Italy.
