Think this has something to do with being top ape as in the Archbishop of Canterbury being called "the primate of all England".
So, being prime minister is being top ape. Optimus Prime etc.
The word prime may also be used to give a better meaning to a product such as beef. So by calling it prime cut beef or some such, it sounds better and therefore more expensive.
Prime also means 'first' as in a prime number - one.
Think now-a-days with all the spy-cams in UK we should be saying pry-minister. Nosey bastard!

The Prime Minister is first among equals. I believe his proper title is First Lord of the Treasury? ie there is no legal reason why the PM can not be a member of the house of Lords although politically these days it is not really practical. This may not always be to the advantage of the nation
