There are theories abounding that Dumbledore is not really dead or that he ordered Snape to do it. Of course, this ignores the fact that Rowling has been pretty explicit about Dumbledore truly being dead.
Of course, who knows what side Snape is on. I personally think that Snape is out for Snape and can care less whose side he ends up on as long as it is the winning side. He's a double agent.
There are theories involving Neville too. He is gaining confidence and there is a theory that his grandmother put a memory charm/spell on him so that he wouldn't remember his parents' demise. You see similar effects with the Crouch scenario. However, there is a good chance that Neville might be getting strong enough to defeat the effects. I think his memory is going to significantly improve. I have also heard theories of Neville being a descendant of Hufflepuff and as well as the Weasleys. Could the vulture on his grandmother's hat have something to do with Ravenclaw? Of course, there are theories that she may secretly support Voldemort, but I don't agree.
There is the theory surrounding the candy wrappers that his mother also gives them. He keeps them. Also, if a nurse who should have a good knowledge of plants would allow a plant that would kill its owner int he room, could she have something to do with Neville's parents being in the mental ward? Afterall, Harry has had the cruciatous curse used on him a few times and it didn't put him in the hospital. So, couldn't two aurors possibly recover from it over 20 years?
Of course, many think that Harry may be a direct descendant of Gryffindor and that the sword and hat have a bigger role to play yet. This theory is also brought up whenever they discuss Godric's Hallow.
Let's not forget about Sirius. It is never been said that he definately died. We don't know what that veil is or if there is a way to return. Could this actually be the repreaval that Rowling was talking about. Maybe it wasn't what we thought.
Finally, I think we need to pay special attention to that fountain at the ministry. I think it is a portrait from the last book, of sorts.
These are just a tidbit of what's out there. There are theories about every single character in the book I think.

I personally think that Snape is loyal to Dumbledore, and that he hates Harry because Snape wanted to be the one to vanquish Voldemort. Snape knows that, because of the prophecy, he must keep Harry alive in order to kill Voldemort, but he hates Harry on top of it.

Harry and Ginny are going to get back togtether at the wedding. Ron and Hermionie are probubly already together, something is going to happen to make finding the horocruxes a lot easier, perhaps 4 have already been found blah blah blah.
Malfoy and Snape will come though at the end. (this is children's literature afterall, although this does not stop them from being fundementally evil, especially snape).
Everyone is dating or has asked someone out, will end up marrying that person in the epilouge.
Voldemort will die.
Harry might live.

1.Dumbledore will come back in the form of a portrait(remember the portraits of the old headmasters that line the headmasters office)
2.Snape is not evil. He did not want to killl Dumbledore he just had to through no choice of his own.
3.Harry will die as a result of killing Voldemort.

I think Snape is the one the prophecy refers to. He killed Dumbledore (although I don't think it was a real Dumbledore) which Voldemort never did. Therefore Voldemort is more likely to see him as his equal (something he has never seen Harry as, always mocking him). Snape will kill Voldemort so harry can stay a non-killer.

Harry himself will not kill Voldemort. Harry's Aunt Petunia will turn out to have latent magical powers, and she will be helpful. Either Draco Malfoy or Neville will kill Voldemort.
