Star Wars.
I guess the lack of Jedi would hurt the SW side. The Rebellion and Empire would have a hard time fighting WITH each other instead of AGAINST each other, but the Star Wars uni would still win.
After all, in Star Wars, they have guns that shoot lazers. In Star Trek, they use television remotes that shoot lazer beams. The SW people would look at the ST people and laugh.
Star Wars wins by a landslide. Luke and Vader get involved and own up.

Let's break this down a little bit...
In terms of shear numbers, the Star Wars "universe" is much larger. We in episodes I-III that there are literally thousands of star systems in the Republic. The United Federation of Planets has about 150 members per an episode of The Next Generation.
If you want to compare technology, Star Trek definitely has the edge and the Enterprise would easily take out an Imperial Star Destroy.
Ships in the Star Wars universe are only armed with lasers and turbo lasers. It was established in early episodes of The Next Generation that lasers don't do much against Federation shields. Star Wars shields aren't worth much either.
Some people will make a big deal about all the fighters in Star Wars, but those are fragile and the only have lasers and missiles....they don't impress me.
Head to head, Star Trek wins but it comes down to technology versus numbers.
The more interesting question is whether Star Fleet could take out the Death Star. Again, Death Star is only armed with turbo lasers, a super laser, weak shields is very slow. It seem to me that Death Star is less powerful than a Borg cube, so Star Trek also wins here.

Definitely STAR TREK!, they were involved with more galaxies in the universe than Star Wars, which only dealt with one galaxy. The Enterprise did boldly go where no man has gone before, several times!
