ALL the air needs to be bled out of the ENTIRE fuel system all the way to the injectors.

Don't ruin your starter by continualy cranking the engine!!

Fuel pumps will NOT pump air.

ADDED:
You may get luck by disconnecting ALL the fuel lines at the injectors and cranking the engine for 30 seconds.
Wait two minutes, and crank it again for 30 seconds.
It's going to make a mess with diesel squirting all over the engine, but short of doing that, there's nothing else YOU can do without calling a pro.

I hope you prefilled the fuel filter???

The diesel engine is a lot harder to start after, running out of fuel. The first thing is to fill the fuel filter with fuel, you may half to do it a couple of times, put the filter on and try starting,it will skip and cough. Be certain the air filter stays on.The object is to get the air out of the lines, once it passes and the injectors have all fuel, the engine will smooth out.

If it only ran out of fuel and you had no other ongoing problems , then it needs to be primed correctly.
Loosen one of the injector bolts preferably the one furthest from the supply hose and prime with pump 'till fuel comes out of injector!! Then you may need to wind it over a few times to fire. This will also check your fuel pump to see if any fuel is getting to your injectors.

Good luck!!
