Lore has is that this is a sea-related phrase, which refers to the 'officer of the watch' aboard ships, the sailor who has the responsibility to mantain order. If there was some wrongdoing or incident during such officer's turn, a bad mark would go to their record. So, they would be very zealous with keeping order during their turn or "watch". It has later been used within other context (Police officers, for example, or staffers in corporations/businesses), referring to something that we would rather try and prevent during the shift/watch/turn in which we are responsible and we can do something.
BTW, There is a very interesting book by Don Cheadle and John Prendergast about the situation in Darfur, Sudan, called "Not on our Watch", out now!

Everyone pretty much hit it on the head, except.,when I hear that line I hear more of a defense in it. Like, it would be OK except the guy whose watch said action is going to take place on, wouldn't mind if he wasn't in charge right then.
Otherwise he wouldn't care one way or the other what you did.
