Yes, after she saw what Lex used them for, and how obsessed he was with them, and heard he planned to try it again, she chose to drop them so that they would be rid of them. She was trying to be good in this case, because she feared what could happen if Lex used them again.
If you watch the movie carefully, you will see how she does it in a very sneaky manner, and is scolded by Lex for doing it.

Yes, she was scared that Lex would destroy the whole world and she could not have that on her conscience so she droped them so Lex couldn't grow anymore "super continents".

Yes, one could argue passive aggressively(accidentally on porpose) but yes it was her intent to stop him from repeating his plan
