I saw Youkilis hit a solo one recently, and I was wondering if it's been done.

The list of people who have hit-inside-the-park grand slams is enormous with over 175 since 1900 and many, many more before that. But it has not been done since 1999.

Yes, an inside the park home run can be hit just as frequently with runners on base as a regular home run. I suppose it would be a little more difficult if there was a slow runner on first who holds up to see if a pop fly is caught and clogs up the basepaths in front of the hitter.

properly, there became a participant, Joe Thurston of the STL Cardinals..who hit a double, in extra innings missed first base, and the dodgers appealed to first, and Thurston became called out

Sure, grand slams even. I remember listening to the game in 1989 when Junior Felix hit one in Fenway. Couldn't believe it, an ITPGSHR in little ol' Fenway.
