Check to see if the water pump is working.
Drain the coolant.
Remove the water pump cover.
Start the engine.
The impeller should be turning.
Change the thermostat and spring (aprox $40)
Make sure the fan is coming on when the engine gets hot.
Defective fan, or wires to fan switch.
Could be defective fan switch.
Last resort - Remove each water hose and junction pipe to check for blockage (blow through them). Also the radiator.
Don't know how to check stuff or where each component is?
Purchase a shop manual.

If you have modified the stock exhaust it is common for the bike to run lean. You must re-jet carburetors, or if fuel injected, change the injection richness, (that is probably a dealer computer program job). Next thing is to check to be sure the water pump, thermostat, and cooling fan is working if it is liquid cooled. Retarded timing will also cause it to run hot.. If your pipes are turning color near the engine don't run it until you find the problem.

check for proper coolant mixture ... make sure you are not running lean is the cooling fan working ? if all is well then id think rad is clogged and or water pump isnt working up to snuff
