sylar and also the petrelli mother turning evil as part of a larger organization, i see the main fight being an organization trying to stop the superhero "freaks" and i see sylar joining that force and temporarily becoming a good guy, weird theory but possible

I thought it was gonna be the Haitian's dad, or maybe someone connected with him, but the recent chapter in the graphic novel kinda buries that theory (albeit in a rather shallow grave).
I for one wonder what happened to Claude the invisible man. I remember him laughing maniacally in Peter's dream. I know the dream changed a lot over the course of the season, possibly even losing all but its most explicit meaning...but I can't help but think we haven't seen the last of Claude. He may not be the Big Bad, but he may a few more secrets up his vanishing sleeves that could be just as intriguing...

They've already opened it up with Molly stating there is someone "worse than Sylar" because "when I try to find him, he sees me".
My guess is Mr Petrelli, Nathan and Peter's Daddy.

Ok so obviously seeing as though Sylar didn't die, I'm guessing that he will be a villian, but I'm hoping that the Big Bad that Molly said could see her when she "thought" of him is going to be the major villian.
