Because square boxes are easier to make and fold up from flat storage. Some companies add some extra stuff so the inside is actually an octagon.
Then why not square pizzas? Because the traditional pizza is made by throwing the dough and spinning it into a round shape and the people who make them this way sneer at the people who push the dough into shape.

Because they weren't really designed together. Pizza is round because the dough started in a ball, and got worked out into a circle. And boxes were made without pizzas in mind, and are easier to make as a square...

What you need to think of is not so much the food contents inside, but how the food is being carried.
Thinking about the box itself, most people would agree that carrying a round object, with no flat edges to grasp, would be quite difficult.
But the shape of the box is the matter at hand. The makers of the cardboard box can easily produce rectangular shaped boxes compared to circular, which requires precision in the cutting. Manufacturing round boxes are least economical as it takes extra time and effort to get them done.

theres no way a pizza circle cardboard container thing could support the pizza. a box is more logical because it has weight distribution. you may argue that a circular pizza holder (a cylinder would be a better word, i suppose) can have weight distribution, however, since the logical cost effective material for holding pizza is cardboard, it is hard to make a stable foldable circular container out of cardboard, since the cardboard for the cylinder would have to be rather thick. also, if the containers used for the distribution of pizza were circular, it would only be sensible if there were different sizes available for the different pizzas, which becomes tedious for pizza proprietorships, because they would have to have all kinds of boxes available for their pizzas, which would be very costly and would take up lots of space. another fact is that the first brick oven pizzas were actually square *gasp*, so there you have it, the square pizza box. cardboard cylinders are only good for holding toilet paper.
