Those are two different types of vacations as others have noted, so it kind of depends on what you are looking for. Neither one is really "better" than the other b/c they have different things to offer, but I think San Diego would be more fun b/c it's more of a party town than SF.
SF is basically a sight seeing type of vacation and checking out the architecture, museums,landmarks, culture, ect.. SD has all those things too but SF's are more impressive. SF is a very dense and urban city with amazing archtiecture and natural scenery. It has some of the best buildings, landmarks, and monuments in the country. There is such a cool, fun, and urban vibe to the city. And you will see a lot of different cultures in all the various neighborhoods in SF. It's a great and very interesting city to visit. It's probably one of the most unique and visually impressive cities in the country. It's kind of a similar scene if you went to New York or Boston.
San Diego has one of the best beach scenes in the US and summer in SD is amazing. Both are pretty tourist oriented; San Diego gets around 26 million visitors a year and is a big summer destination. One thing I like about summer and SD in general is that you meet people from all over the country and world b/c we get so many tourists and many people that live here are transplants. Everyone here is nice, friendly, and very laid back too.
SD is so lively and has such a fun vibe during the summer. I'm 24 and was born and raised in the Bay Area but have lived in SD for the past 6 years and I never leave during the months of July and August b/c I have such a great time during summer down here. Pacifc Beach and Mission Beach are some of the best places to spend summer in San Diego. We're the only city on the CA coast that still allows for alcohol on the sand so there is always a party going on at the beach or people just relaxing and throwing back a few cold ones. And it has something for everyone. There are parts of the beach that are quieter and more family oriented and there are parts that are like one giant party with people playing beer pong doing beer pongs and keg stands and with everything in between. I had a great time this past Memorial Day chilling at the beach in Pacific Beach and can't wait for July and August. The nightlife in San Diego is great, especially in Pacific Beach along Garnett Ave and in Dowtown's Gaslamp Quarter. And there is plenty to do besides the beach in SD too. If you want to have a great time get a hotel in Pacific Beach or a vacation rental in Mission Beach, rent a beach cruiser, and enjoy the scene. And as others have said the weather is great, usually around 77-80 in the day and 67-70 at night and sunny of course. The water temp is usually in the low 70's or upper 60's and is the warmest water on the west coast.
SF is a great city and you should definately take a trip there sometime but I think SD is funner for young people. And if you're not 21 yet you can always take a trip or two to Tijuana and go drink in the clubs there.

San Diego has a good zoo and the wild animal park and loads of fun at the beach. San Francisco has great restaurants, a lot of wonderful scenery, its in a magnificent setting and you can get off to many beautiful areas, you can walk on the Golden Gate Bridge and see interesting places like Chinatown, the Coit Tower...way too many to name. So its your call. Beach fun or scenery, culture, and history?

So different.
If you like a real city atmosphere...San Francisco.
If you want city but beaches nearby...San Diego.
Both are great.
I have often flown clients into San Francisco.
rented a car...
Drive down the coast..2 or 3 nights in San Fran
night or 2 along the way
End up in San Diego area...Disney area...Los Angeles area.
Now I have you really confused.

go for san diego. it's in so cal so you're gonna be near sunny beaches, theme parks and hollywood...much more options than if you were to go to san francisco
