When i want to make a photo copy of something small, like a check, can I just put it under the lid and copy it, or is it better to place a full sheet of paper behind the check?

Depends on what you want..a clear background around the check or a dirty background. But what ever you do close the top either way especially if you copy just the check..otherwise you will get a black background and possible jamming and premature wear on feed rollers and fuser rollers. because of the excess toner...and you save toner waste.
If it's one of those inkjet all in one things then use a white sheet it will save ink because it may try to dublicate the background.

Some copiers auto-sense the paper size on the glass. When you put an odd size piece of paper on the glass, the copier may prompt you for the paper size because it doesn't hold cheque size paper. Other copiers will simply default to letter size.

It really shouldn't matter what you have behind the cheque. If you are considering copying a cheque because you are a paper hanger(I'm sure you aren't!), you have probably noticed that some details on the cheque change when they are copied.

You can just place the check there...it will only copy the check. You do not need a full sheet behind it.

Place a sheet of white paper OVER the item . . . . (ie item between glass and paper) for whiter background in copy
