Jack, Kate & Sawyer held captive
We learn the Others live in a compound of modern suburban houses in a previously unseen area of the island. Their leader appears to be Benjamin Linus, known as Henry Gale to the survivors.
Jack, Kate and Sawyer are imprisoned on a second island under video surveillance by Ben. While Kate and Sawyer are caged and perform hard labor, Jack is interrogated by the Other Juliet, an obstetrician who wants off the island and is plotting against Ben. Learning Ben has a spinal tumor, Jack operates and, with Ben at his mercy, bargains for Kate and Sawyer’s successful release.

As a result of turning the failsafe key, Desmond can predict Charlie’s death
Return of Kate and Sawyer
Kate, Locke, Sayid and Rousseau go to save Jack, who is now with the Others at their main compound. En route, Locke destroys a DHARMA communications station called the Flame. They take the Flame’s operator Mikhail, whom Locke apparently kills.
The team finds Jack, who is surprisingly happy because Ben has offered to take him off the island. Locke destroys the Others' submarine, and learns that Ben is holding his father, Anthony Cooper. The Others, Locke and Cooper promptly leave the compound, while Jack, Juliet, Kate and Sayid return to the beach.
Other events:
Hurley finds and fixes a DHARMA-issue VW bus
Nikki and Paulo are paralyzed by spider venom, mistaken for dead, and buried alive.
Sun learns that Charlie and Sawyer worked to abduct her.
Claire plots to rescue everyone via message-laden seagulls, and we learn (via flashback and unbeknownst to her) that Christian Shephard is her father and that she and Jack are half-siblings.
Return of Jack / Arrival of Naomi
The unwelcome Juliet cures a suddenly ill Claire, and confirms that Jin is the father of Sun’s child. She also reveals that all pregnant women on the island die -- all while spying on the survivors and planning with Ben to kidnap the pregnant beach women in a week.
Meanwhile, Desmond has a vision involving Penny Widmore and being rescued. After taking Hurley, Charlie and Jin into the jungle, a parachutist name Naomi lands, is injured, and claims to be hired by Penny to find Desmond. She reveals that, to her knowledge, Oceanic 815 had been found, with everyone still on board and dead.
Locke & the Others
Locke is urged by Ben to kill Cooper in order to become a greater person. Locke does not, but, after learning from Richard that Cooper also caused the death of Sawyer’s parents, finds Sawyer and ultimately manipulates him into killing Cooper in the brig of the Black Rock. Locke sends him back to the beach with a tape recorder revealing Juliet to be a spy, as well as news of the Others’ impending raid on the beach.
Ben leads Locke to the cabin of the unseen leader of The Others, Jacob. Inside, Ben speaks to an empty chair as if Jacob were in it. Locke turns to leave, but hears a voice say, “Help me.” Later, Ben reveals he helped kill the original DHARMA group. He shoots Locke, leaving him to die in a mass DHARMA grave.
Counterattack & Rescue Plans (Season Finale)
Naomi tells everyone of the rescue freighter 80 miles offshore, and that her satellite phone is being jammed.
A three-part plan is devised:
Jack will lead most of the survivors to the radio tower in order to shut off Rousseau’s S.O.S.
Jin, Bernard, and Sayid will stay behind and kill the raiding party by detonating strategically-placed dynamite with gunfire
Charlie and Desmond will go to the underwater Looking Glass station and shut off its jamming signal as well, though, according to a “flash” from Desmond, their mission’s success means Charlie will die.
Meanwhile, we find Locke still alive, re-paralyzed and about to shoot himself, when a vision of Walt tells Locke he can walk, and that he has work to do.
Jack and the tower-bound group are intercepted by Ben and Alex. Ben says Naomi is lying, and she will be the death of everyone on the island. Ben is taken captive, and Alex is introduced to Rousseau for the first time.
Charlie disables the jammer and speaks with Penelope via videophone -- she has no knowledge of Naomi. Mikhail, outside the station, detonates a hand grenade, causing Charlie to drown. Before dying, Charlie writes “Not Penny’s Boat” on his hand and shows it to Desmond.
Rousseau disables her S.O.S. call. Naomi reaches her ship -- but is killed by a now-walking Locke, who tells Jack they are not meant to leave the island. Defiant, Jack speaks to the person on the phone, who says they will be there soon.
Cliffhanger
The season ends on a cliffhanger, with Jack off-island in a suicidal state. After seeing an obituary for and being the sole attendee at the mortuary viewing of an unnamed individual -- and expressing distress over the person’s death -- he meets up with a mysterious person at the airport. The person is Kate, and it is revealed that Jack’s flashback was in fact a flashforward, with (at least) he and Kate making it off the island at some point in the future. He tells her that leaving the island was a mistake, and that they need to return. Kate says no, drives away, leaving Jack alone, crying into the night, lost.
