Using Johnny as a middle name is gonna be difficult its more of a first name however if you shorten it to John and make it a first name then you can call him John David and maybe call him JD or even David.

What about Christopher or something more plainer. You could call him CJ. Johnny is hard as it doesnt roll off the tongue well. What about John its a bit easier to match something to.
Also I think its nice you want your dads name in there. I did the same with my mum.

What if you shortened the "Johnny" to "John" or "Jon" and then there are many MANY names that fit with it. It's still in honour of your dad, even if you change it a little
