We will be staying at the Hilton Gaslamp Quarter downtown and will be visiting whichever beach we can find that allows jet skiing, the closer the better.

I live in downtown San Diego and I barely use my car unless I'm going to work or going to Costco or something, you can pretty much take the trolly to get around and to get to Old Town and even Mexico if you want, it really depends on where your planning to go, you can take a ferry from downtown to Coronado for about 7 bucks, in Coronado you can rent bikes to get around. If your planning on going up to La Jolla or visiting any beaches other than Coronado, you might want to rent a car. Other than that you can walk to most places, Balboa Park and the zoo are within walking distance or a short taxi ride from downtown. Little Italy, Seaport Village, the Gaslamp district and the Maritime museum are all in downtown. There's a place called flexcar in Little Italy where you can rent a car by the hour if you decide you want one.

Seaforth is fine... but I know there are about a dozen places to get them (nothing REAL close to downtown, but reasonably close)...

Grab a Yellow Pages out of your hotel room when you get here or check with the front desk at the Hotel...

Seaforth is a good bet. They have a coupon for 1/2 hour free rental available on their site as well. I have used them several times and always had an excellent experience.
